Will they be able to cover them up, or will I be left with big ugly beading around all my windows? If that's the case I'm minded to tell them it's not acceptable before they do the finishing on Monday and get them to rip it out and replace with corner beading that looks nice and neat.

Short answer no ,also the scratches are too deep in certain areas the finish doesn't look uniformed I think this job is only going one way and thats not they way you want
